AbstractGuanine (G)-rich sequences in RNA can fold into stacks of G-quartets, and assembly into secondary structure called RNA G-quadruplex (rG4). To map the rG4s in a high-throughput and transcriptome-wide manner, we have previously developed RNA G-quadruplex Structure Sequencing (rG4-seq). Yet, its current limitations to further utilities are i) high RNA input needed, ii) long preparation time required, and iii) lack of a robust experimental pipeline. Here, we evaluate and optimize the 5 key steps involved (See scheme). Overall, we have lowered the RNA input and shortened the preparation time. This improved method can be applied to the structurome studies and other biological applications that require cDNA library preparation in a more efficient manner.
